    I'm guessing PermissionsEx is causing the problem, at least that's what the logs say.

    Its definitely the permissions plugin, but I need to know whats happening before the server shuts down. Not the errors afterwards.

    What version of PermissionsEx are you using? If you are not up to the latest try updating to it, if you are at the latest try downgrading version by version
