If you want to stop weather you can do /weather clear 1000000 and it'll stop weather for a long time. If you want to permanently turn it off you can instead put a daylight sensor on a command block that executes that command every day. As for permissions plugins, PermissionsEx has been straightforward and easy to use in my experience.
Google finds A LOT of plugins for this. I can recommend this one: https://www.spigotmc.org/resources/rankup.17933/ I used this a few years ago and never had problems with it. As a side note: Your permissionplugin is almost 4 years old. See if you can replace it with something newer.
